Take the AirTrain to Jamaica Station (8.50 USD fixed fare) and then transfer to the E subway line with a 3 USD fare. The subway ride from JFK Airport to NYC Penn Station takes about 30-40 minutes. 

Subways’ frequency is every 10–15 minutes, but they offer limited luggage space.
